I could make a long list of favorites, but I decided to go with one that's fresh in my mind: the brig scene from "Six of One". :)
As it begins, she's so lost. Nobody believes her, and she's starting to suspect they're right not to. Since her return, she's screamed, collapsed, held a gun to the president, and been brought so low, so close to insanity. Yet she gives Lee her biggest smile, which is such a lovely contrast to how she was earlier. It's like now that Lee's here, everything is okay for a little while.
Lee's confused and in flux too, but he's not lost. As he tells her, he finally feels like he has a purpose, a destiny. While he's spent the past few years as a paragon of command -- CAG, Commander, a man respected and genuinely loved by those who know him -- his world is about to expand beyond this ship. He made a stand at Baltar's trial and is finally putting his money where his mouth is. He's confident, but he's also adorably confused. I love that bit with him rocking on his feet like a little kid!
They talk about making choices, about how he could never say no to anything. (I still think her "except me" referred to the QoD, but I'll save that mini-controversy for later. ;) He tells her he finally has a purpose in life, that he needs to do this. Right now she understands that all too well. So they finally make their farewells, saying each other's names like they have so often in the series -- it's one of my favorites of their character quirks.
She offers him her hand, which is just so very symbolic for them. And she genuinely looks happy for him, even though her own life is falling apart. That look on her face just as her smile fades is one of the first times I could so clearly see that she's in love with him. I wonder if he realizes that as well? He's upset, but he knows this is what has to happen. Oh, Pilots.
And then she falls apart. This is it. The next person who shows up at the brig might be taking her to her death. She understands that he has to leave, but she can't let him walk away with simply a handshake and a fond farewell. So Kara Thrace takes a leap of faith, laying herself bare in a way that is so rare and terrifying for her: voice breaking, she calls him back.
He hesitates, but this is Lee Adama. Of course he'll go back to her.
And then... the kiss. I think this is my favorite of theirs. It's not the hottest or sexiest, but it's almost swoonily romantic. It's about the two of them needing each other on such a primal level, not just saying farewell but consuming each other, to use a cliche. Memorizing one another. It can't change their choices for right now, but it is so important for the breadth of their relationship, both in the past and in the future. Last time they were together under the viper wing, she was resigned to them having no future together. She reaffirmed their friendship. Yet there is nothing platonic about this kiss. No angst about marriages or emotional dysfunction. No prelude to sex. It's simply the two of them, about to be separated but so very much in love. (I have no idea about what might happen to them in the rest of the season, and I'd rather not make people nervous or depressed about the current state of Piloticians! But this kiss is all the romance of the Kara/Lee relationship, and I love it for that.)
She reaches for him, her hands on his face. That's new for her! So close that they seem to blur into one another. The music crashes, a combination of their individual musical themes and their own love theme. (Hey, Bear said so!) He kisses her cheek, forehead, temple. Just breathes her, his Kara. He whispers, "I believe you." And though she's scared of what might happen next for herself, he gives her strength.
Whew! Okay, I've shown you mine. Now you show me yours. ;)
